With genomic surveillance of pathogens increasing, there are growing opportunities to leverage viral sequence data to reveal patterns of transmission which drive epidemiological trends. In this talk I present some methods for characterising pathogen transmission dynamics with multilevel Bayesian models, with applications to HIV. These approaches can be used to inform policy decisions, such as the design of interventions.
